`d4_file` not added to yaml in bam-only starts #223

Discovered when diffing yaml from a regular and bam-only run.

Old version before create_yaml was updated in #221, new after.

Unknown if d4 coverage runs at all in bam-only start or if it has to do with the yaml file generation.
