I just went through the article and the GitHub page, but I am not able to find how to get the three files mentioned, count.txt and other two as input. From the machine I have the .dcc and .stats files.

You have to open the dcc files in the nanostring analysis suite, from where you will get an excel file. For us, we divided this excel into count file, SampleAnnoFile, and featureAnnoFile based off of what columns we saw in the tutorial data. Worked well :)
