v0.3.5 in Thunderbird 68.4 doesn't save any settings, but they are read if modified using about:config.

v0.3.5 in TB 68.5.0 on Linux doesn't save settings and dont show the changed colors if i change them in about:config.

Addon: 0.3.5
OS: Windows 10

The same, addon doesn't save options.
I tried to change the graphical quote to '>' character. It doesn't work.

Same problem on add-on 0.3.5, Thunderbird 68.7.0 64-bit, Ubuntu 19.10.

Workaround:

  1. Closing Thunderbird,
  2. adjusting settings in prefs.js,
  3. and starting Thunderbird

works for me.

Note that the default settings for this addon, as defined in https://github.com/Intika-Firefox-Addons/thunderbird-quote-colors/blob/master/defaults/preferences/quotecolors.js, are not sufficient to alter all settings displayed in the quote colors settings window. mailnews.display.disable_format_flowed_support for sure, and maybe also mail.quoted_graphical, are needed for "full control".

Taken all prefs together, I was able to adjust all settings, i.e. change colors, turn features on/off, and so on. As @a-mair already mentioned: the settings are read (upon restart and displayed in the settings window) if modified.

I did not try to put those settings in user.js instead of prefs.js, nor did I try the about:config approach, as suggested by others. It might work (most likely) and should be the preferred approach(es) over prefs.js. I am just happy that my quotes now look exactly like I want them to look … and I am not going to touch them any time soon.
