I'm using Pop!_OS 20.10 right now. Works fine on my multiple monitor setup too.
(Having Komorebi in Autostart so starts immediately)
Both animations (on each monitor) are displayed fine. However when I focus the left monitor e.g. the animation on the right one stops (and vice versa)
When I change the focus to the right monitor then the animation continues there and stops on the other.
It should animate on both independed of focus.
Linux 5.8.0-7630-generic
Nvidia 455.38
Pop!_OS 20.10
Gnome 3.38.1

I'm not sure on how easy it would be to implement this; I'd say the windows need a way to communicate between them, maybe over D-Bus. But, since we're probably going to change the backend used (Clutter) someday, it's maybe best to wait until then to fix this properly.
