When I run update-vzg with the input argument --temp-path to specify a folder for the temporary files, the .vzg file succesfully builds, but the final file lacks the cells_packed subfolder (which I check by examining the contents of the newly created .vzg file). If I run without using --temp-path then things work fine. This is using the pip install version of VPT.

Thanks for the bug report! I haven't been able to reproduce exactly the error that you encountered, but I found some other problems with how vpt deals with creating and deleting --temp-path. We are testing a patch for the issue, hopefully we will also resolve this missing cells_packed subfolder bug in the process. I'll check back in on this issue once the patch is released.
