Thank you for this wonderful software! Maybe this is too obvious a request, in the command line getting started documentation visualization section, when making a region plot and including the region for example 1:50M-100M, if your alignment file's chromosome notation is chr# instead of just #, the region coordinates also need be chr1:50M-100M. The documentation acknowledges the need for this notation with the -chr flag but not when including region coordinates. This might just be something useful for future users to see in the documentation.
