I was recently unable to run games via webman so I decided to uninstall the version I had and install the newest version. Webman is now showing les than half of the PS1 games that I have installed even after attempting to refresh XMB. My PS3 still has the same amount of space so none of them appear to be deleted.

Try selecting "Max PSX+" and set 3072KB [MC] to "4-bg". Save the settings and run prepISO to scan the games.
This setting will allocate 768KB (approx. +800 games or maybe more depending the length of the paths and file names).
Take in count that increasing the memory allocated for PSX will result in less memory allocated for listing PS3 games.
Alternatively you can move the PSX games to /dev_hdd0/ROMS/PSXISO or /dev_usb000/ROMS/PSXISO.
These games will be listed under ROMS section which uses all the available memory for each ROM category.
