Update cubi-tk dependencies and build process

This is a collection issue for updates of dependencies and the nowadays outdated setup.py build.

• Switch to pyproject.toml based build process (also this)
• Remove hard pins or update the test and develop requirements:
  • setuptools ==65.6.3
  • black ==23.1.0 (see also chore(deps): bump black from 23.1.0 to 24.3.0 in /requirements #228 and this)
  • pip==23.3.1
  • wheel==0.41.2
  • watchdog==3.0.0
• Update python depencies & test versions (see also ci: Update Python versions we test against. #215)
• Remove hard pins or double check other requirements:
  • cookiecutter==2.3.1
  • cubi-isa-templates==0.1.1
  • altamisa==0.2.9
  • varfish-cli >=0.6.2,<0.7.0
  • sodar-cli ==0.1.0
  • python-irodsclient==1.1.8
  • snappy-pipeline @ [...]v0.1.1 Note: this is currently only in the test reqs
