When changing themes, WordPress attempts to save your sidebar widgets. When, on a fresh install, you switch from Twenty Twelve to cbox-theme, this means that the Main Sidebar widgets get transfered into the first sidebar registered by the Commons In A Box package, which is wiki-top. As a result, the correct wiki-top widgets do not get registered as expected.
Again, this only seems to happen with a fresh installation of WP/Commons In A Box, and only with the default widgets set up by a fresh install of Twenty Twelve. There is already an attempt in cbox-theme to keep WP from doing its widget transfer, but for some reason it's not kicking in in this case.
