Make the vcf concatenation step less dumb

At the moment, the VCF concatenation step is protected by a weird series of dependencies on the interval calculation as well as the GVCF file creation.

There may need to be a controller that roams around and monitors progress of certain steps, updating the dependencies until none are left for the concatenation 🤔
