I'm using Firefox in Rocky Linux 9, and Varia doesnt show as an option when clicking a magnet link. I even tried created a symlink to Varia using Alternatives (named it 'torrent') in /usr/bin so it can be called by just typing 'torrent' (which works, btw) and associated that to magnets in Firefox, didnt work. For reference, doing the same with Fragments (another torrent manager installed by Flatpak) works in both ways, its detected by Firefox and I've also used Alternatives to associate that symlink to it.

With magnet links, as of now only manually pasting them into the URL section and pressing Download will work. I agree Varia should be able to handle them automatically.
