The LICENSE file specifies that the jrl-cmakemodules are released under LGPL, unless otherwise stated. The headers in most files in the repository would point to the ordinary GPL license (e.g. base.cmake specifies GPLv3).

Was this intended? Which headers should (not) be updated/fixed?

The GPLv3 license is a mistake.
Normally the plan was to move towards a BSD-Clause 2 license, or alike, but it seems that we forgot...
