Should I be concerned about this? I determined the stddev of the libraries by mapping with BWA, and the value is similar (the std is very narrow due to a stringent size selection).

With this message I would suggest to run with the parameter --no_score for this library. This is more or less because a conditional distribution that BESST use to decide on the score of an edge is tricky to estimate values over. I will leave this issue open until I've fixed a better error message or automated decision to switch to --no_score mode. Thank you for reporting!
