AGP/GFF output show no overlap

I tested the new latest of besst.
AGP output and GFF are still wrong. (my fault ! I'm the one who gave you the patch)

I checked deeper the code and realize that the overlap calculation is done only in the function make_fasta_string.

I think, this information should be calculated in the Scaffold initialization to add an overlap attribute (like gap).
I'll try and will propose another patch.
