To annotate these missing tRNAs, we will just have to use a more comprehensive tRNA database. MitoZ uses MiTFi to annotate tRNAs, and MiTFi provides their own HMM profiles along with their program. So in theory, you just need to build your own HMM profile (with data related to species of your interest). If you're in hurry, you can refer to MiTFi's paper and learn how to build your HMM profiles (https://doi.org/10.1093/nar/gkr1131). The authors of this program haven't updated the HMM profiles for years.
