Clean Up Topology object

Docstrings are incomplete and it is unclear what the different class attributes precisely define and how they are input. This is a bit of a bummer of one wants to use the Topology in connection with anything else than GMX topology files. All infra is there and general it just needs some cleaning up and reshaping of some explanations.
