Clean up old, unused, alternative pipeline

Overview

The original pipeline that Chris wrote in make/Perl is functional but does not have a current use case. Its presence is making the codebase hard to understand, so I think I'll remove it. There's also a copy of it somewhere in one of the other monarch-initiative repositories.
