IDK if it can be closed, I can look more into it if you don't know the status.

More specifically, what needs to be done is using different input schemas for different demultiplexing tools. I think this is also related to #133. We just had a lot of different language for each tool (which is mainly the tool's fault).

We already updated the documentation a bit and @atrigila is currently revising the entire docs again, if there's anything you'd like to have considered there, please let her know.
