Currently we are using Markdown to display the files.

Though markdown is great it isn't very flexible. Suggest a switch to DML

Extended suggestions:

Each method can be assigned a tag indicating whether it is UI only / ICM Exchange only / Innovyze only / Always available.
Method can be assigned specific versions. Compiled history lists can be used here (Src: a and b)
Ability to inject version specific knowledge into documentation. Also the ability to overwrite base documentation based on version.
