I have three displays running with Ubuntu 18.04 LTS (X11) and the MATE Mutiny desktop environment. One of the displays operates using the DisplayLink USB graphics driver for Ubuntu version 5.2.
The screenshot below illustrates the window lying behind the dock in the rightmost display of the three displays.
With some monitor configurations, when a window is fullscreened, the resized window does not respect the dock and ends up resized with the edge of the window beneath the dock. Such a breaking monitor configuration is shown below:

From my experience, this seems to be a compatibility issue specifically between the applet and the default Mate Window Manager. Using Compiz I've yet to encounter this, which is refreshing cause it really did bug me when using Marco, Metacity etc.
Of course, Compiz has it's own issues, including one that's addressed on the Github Page for this very applet. So it's very much a "pick-your-poison" scenario.
