genmod score reorders variants - order not compatible with bgzip & tabix #147

Genmod score seems to reorder the alt/random contigs, and trying to generate a index results in:

[E::hts_idx_push] Chromosome blocks not continuous
tbx_index_build3 failed: test.vcf.gz

Seems like this might only be happening for SVs.
