  • the simplex parameter is opened up in rotational_minctracc. By default this is set to 20 (mm) which is good for human brains, but not for mouse brain data. Set it to 1 for instance when working with the latter
  • added the option -flip-images to ray_trace_crosshair in case you're working with a version of the MINC tools that flips images (ray_trace)
