With the 2D Builder tool, you can sketch a 2D representation of your molecule and the molecule in ChimeraX. The 3D coordinates can also be refined using a semiempirical method. The sketcher uses ChemDoodle Web Components. 3D structure generation uses an online web API developed in the NCI/CADD group. Refinement with a semiemprical method uses SQM, which is part of AmberTools and included in ChimeraX.
