Fixes links that go to
.mdpaths, except in files intended to be viewed on github.com, such as README.md, etc. Also there were a few instances of links to_index, links with the FQDN in them, and links tointro.md-- when all of the intro files because_index.mdfiles.Ticket
Resolves #983
