Completed run_properties file and added common analysis scripts

Added alignment for geoID 1 and mask files for run 1382. This run was used to confirm the size of dut residuals of module W14R12 to last years testbeam results and TBSW. Also added material budget to inital geos, in case we want to reproduce the alignments.
